This was actually the topic of some rambly meta I've been working over in my head and may or may not type up eventually. I see Will, at the beginning of the film, as being very much about keeping up the status quo, even when it pushed him down. Pirates bad. Navy good. Blacksmith unsuitable for the governor's daughter. Before Barbossa and Co. come along, he really seems to just...accept it all, the state of his society. And his society would undoubtedly have been fueled by religion. The most obvious conflict with that system would be if he were to experience attraction to another man (both Dove and Sparrowhawk have written excllent stories to this tune, with Will being in various states of distress as regards his spiritual failings, but it's there, at the back of his thoughts).

Also, religion and sex and guilt all tied up is a BIG kink for me :)
